MRTG doesn't know about nonstandard MIBs. You need to give it a directive
to load non-standard MIBs:
LoadMIBs: /usr/local/whatever/SQUID-MIB.txt
The rest of your problem sounds like it might be related, although MRTG will
usually happily talk with OIDs. Try loading the MIBs for Squid just to be
safe.
