You are only seeing half the picture so far:

  cf.data.pre - defines 'squid.conf' values.
  configure.am - defines './configure --enable-* 'options

It sounds like you still need to add the auto-tools script to handle
--enable-shaga into configure.am. When that is done the 'Note:' bit will
dissappear.

Don't forget to run a full 'make -k distclean && ./bootstrap.sh' after
changing the configure scripts
