Do you know how to make an autoconfiguration file wpad.dat for IE? That was
another alternative I was thinking of. I wonder if it's the same syntax as
the old proxy.pac files for netscape...

There is _no_ way around it. HTTP does NOT allow for the http sessions to be
intercepted without the browser expecting that.
'Transparent' , properly called intercepting proxies are unable to perform
any action that will signal to the browser that they are
there - the browser believes it has a connection with the origin server.

Authentication requires the browser to respond to the proxy - which it
doesn't believe exists - thus it doesn't work.

For the record:

I am not aware of any attempt or work in progress to change this.
