No idea. There is no technical reason why going via Squid as a proxy for
https sites should be faster than going direct.

What I can guess is

  a) Browser bugs when going direct
  b) TCP/IP incompabilities between your Domino server OS and client OS.
  c) Other networking problems when going direct
