First, you should compare the performance of MS Proxy and Squid with
similar configuration:

For example ACLs needs CPU and time to process and MS Proxy doesn't have ACLs.

Second, you should measure performance on a real test bed:

Yor performance measurement are made with a single client or with multiple
clients ?

I don't know how MS Proxy behaves under stress.
