How much physical memory does your Squid box have? Is it doing anything but Squid? Are you perhaps suffering from http://www.squid-cache.org/Versions/v2/2.5/bugs/#squid-2.5.STABLE6-client_db_gc?

Upgrading would not be a bad course of action in any case...
