 What SQUID version are you using ?
 On which platform ?
 When the Java applet decides to make it's own Internet connection(s),
and
 is not proxy aware or not http based you may run into problems and/or
 the applet may get blocked by your firewalling restrictions.

 Check SQUID access.log when the applet starts (for instance).
