Squid takes 10 seconds to erase ~5GB of disk stored data?
  100GB / (cache_swap_high - cache_swap_low)

Never seen a transparent box :).

What type of _interception_ is your network doing?
WCCP is known to have small outages like this accounce packets get skipped
or delayed.
