You are welcome to update it. You can either replace the pam_auth.c file, or
compile it separately. Very few of the helpers actually need to be in the
Squid sources to compile.. Instructions on how to compile pam_auth
separately is within pam_auth.c

Well.. the RPM contains the version shipped with Squid-2.4.STABLE6. Why should
it contain any other version?

pam_auth V2.0 is shipped with Squid-2.5.
