You can just softlink directories instead of files (ln -s
/usr/local/etc/squid /mnt/RAID0/Apps/Squid/etc).

Otherwise, just recompile Squid from source:
cd /path/to/squid/source
./configure --help
./configure --with-options-you-want
make install
